Excelについて、特に詳しい訳ではないので「こういうアイデアはいかがでしょうか」というご提案です。
(1)変更済みの複数のExcelファイルを、一つのフォルダに入れ、上記プログラムを使って一括してCSVファイルに変換

(2)winmergeを使って、(1)で作った複数のCSVファイルを、一本のCSVファイルにマージする。
(3)(2)のCSVファイルを(1)のツール等を使ってExcelファイルに戻す。
